Wild guess. I had happen the opposite way. There wad a soft spot when formed absorbed more water. Could it be an extra dense spot?

Yeah, I was thinking more along the lines of some type of oil in the leather (from thumb?)... but that don't explain the different color on teh "flaps"

was it oiled  with something before you got it that caused a shift or acted like a blocker?  Was it a known type of leather or was it a mystery leather?

A grade HO. I'm assuming that something got IN the leather.. not sure what or when.  No discoloration prior to use.

looks like some liquid dropped onto leather 

may customer has cleaned the gun with any kind of spirit stuff?

Molding firearm was wrapped in saran wrap.  Die looked great prior to molding.

I did use bare thumbs to for the holster, could the wet leather have transferred oil from my hand at that point?
